Two PhD positions are available at the newly formed Department of Bio and Health Informatics (DTU Bioinformatics) at the Technical University of Denmark within the area of Genomic Epidemiology, as part of the EU FP7 COMPARE project.
The research at DTU Bioinformatics is focused on benefitting from the wealth of new data and data types being generated within Life Science to improve human and animal health and develop solutions to problems of biotechnological and industrial interest. A cornerstone in achieving this is the dedicated effort within DTU Bioinformatics to develop artificial intelligence and machine learning solutions to the challenge of handling and interpreting large scale and heterogeneous data.
Project 1: Typing and pheno typing based on direct sequencing of samples
Whole genome sequencing is currently being adopted for surveillance and diagnostics. The next step is to develop bioinformatics methods that can be used to fast, efficiently, and reliably type on the species and sub species level, and assign phenotypes such as resistance patterns and virulence.
Project 2: Evergreen methods for phylogeny
Thousands of new sequences are becoming available every day for many species relevant for human and animal health. It is becoming infeasible to recreate phylogenetic trees for all these methods using traditional methods. The aim of the project is to develop methods that can update phylogenetic trees at the rate by which new isolates become available, while still making the trees as accurately as possible.
Candidates should hold a master’s degree in bioinformatics, biology, engineering, computer science or similar. The candidate must have strong computational skills and prior experience with Unix/Linux command line environments, SQL, as well as either Perl, Python, Ruby or a comparable scripting language. The applicant must have prior experience with machine learning methods. NGS analysis and large-scale data mining is considered a plus. The applicant must be a good communicator and strong in written as well as spoken English.
Approval and Enrolment
