The overall purpose of the is position is to establish and maintain a unique pipeline for RNA sequencing analysis of clinical and experimental platelet samples specific to a 5 year NIH grant.
Under close supervision, the incumbent will perform isolation of RNA, cDNA preparation, bar coding and adaptor addition, as well as further management of pooled cDNA libraries for deep sequence, and recovery of FASTQ files for analysis.
Subsequent analysis requires the foundation for development of a unique understanding in issues of sample quality, and special RNA features mapping. These skills must be paired with the development of platelet specific alignment methods, and high feature content data analysis.
In addition this position will require the ability to facilitate purchase and administration of Linux servers. Specifically, the applicant must have prior knowledge that supports them in learning to update and fine tune mapping software with the ultimate goal of designing and streamlining the sequencing pipeline.
Currently our mapping strategies require understanding STAR2 alignment and mapping parameters, rMATS for differential alternative splicing analysis, and DCC and UlarCirc for circular RNA analysis with distinct settings tuned to platelet RNA features.
Ultimately these methods will be expected to mesh with bash, Python, and R pipeline to do nucleotide-based counting analysis for the discovery of novel recombination features in splicing, back-splicing, and circular RNA synthesis.
Higher order bioinformatic analysis by the applicant will be learned and performed under close technical supervision by the PI and other bioinformaticians as needed.
