Project Proposal

The applicant will join the Infectious Diseases and Microbiome Group lead by Prof. Muñoz-Almagro. The focus of the group is the study of the clinical, microbiological, molecular and therapeutic aspects of paediatric infectious diseases. We are a multidisciplinary team of researchers specialised in paediatrics, microbiology, bioinformatics, biostatistics and research management. One of the greatest challenges of the group is the study of the human microbiome and microbial genomics with the use of next-generation mass sequencing.

Our particular areas of research interest within Microbial Genomics are epidemiological surveillance of emerging or re-emerging pathogens and the characterization of hospital-acquired infection outbreaks. Our microbiome research focus is set on the development of the human microbiome in the paediatric population and the relationship of different microbiota profiles with diverse clinical and epidemiological variables as well as their diagnostic and therapeutical potential. The candidate will actively participate and be full-time involved in the scientific development of the projects of the group. Further details of past projects can be found on: https://www.irsjd.org/en/staff/projects/320/carmen-munoz-almagro .

The candidate will be responsible to download and process raw fastq files generated from different NGS platforms (Oxford MinION – Illumina MiSeq), to run adequate pipelines on these sequencing datasets (Mothur, Qiime or DADA2) and to run indicated biostatistics analysis with R programming language. The candidate will also be involved in the writing of corresponding reports/manuscripts after the analysis is completed, and in presenting these results in routinary lab meetings and/or external conferences if required.

Candidates’ profile required previous expertise in microbiome data analysis and Intermediate/strong programming skills in R programming and bash or similar languages. Candidates without these skills will not evaluated
