    Job: Research Software Engineer

    Reference: BIOPOLIS 2024-20

    Main research field: Bioinformatics

                                               

We are seeking to recruit an enthusiastic and diligent Research Software Engineer

to join the Bioinformatics Unit (BU) at BIOPOLIS/CIBIO. The successful candidate

will play a crucial role in developing software for the unit and support multiple

ongoing European projects, such as eDNAqua-plan, and DNAquaIMG.

 

What you'll do:

 

• Design and implement robust, scalable data analysis workflows using Python,

R, and Shell/Bash scripting.

•Collaborate effectively with researchers to translate complex scientific

questions into elegant software solutions, ensuring impactful results for

projects like eDNAqua-plan and DNAquaIMG.

•Contribute to the development and maintenance of our bioinformatics

software infrastructure, leveraging cutting-edge tools like Git and CI/CD

pipelines to ensure smooth and efficient software development processes.

-Help define (meta)data best practices and guidelines for our aquatic

biodiversity workflows.

•Collaborate closely with researchers and team members to ensure project

success.

• Demonstrate exceptional problem-solving skills and a continuous learning

mindset.

Required Skills and Experience: 

• A Master's degree (MSc) in Computer Science, Informatics, Computational

Biology, Bioinformatics, or a similar field.

• Strong programming proficiency in R and Python, with experience using R

notebooks and Jupyter Notebooks.

• Proven experience in designing, developing, and deploying software in R or

Python.

• In-depth expertise in Linux operating systems and scripting languages

(Shell/Bash).

• A solid understanding of software development methodologies (e.g., Agile)

and tools (e.g., Git, CI/CD).

• Excellent communication and collaboration skills.

• The ability to work independently and manage time effectively in a dynamic

environment.

• Strong written and verbal communication skills in English.

In addition:

• 1-2 years of experience in a similar role.

• Experience with containerization tools like Docker and environment

management tools like Conda.

• Experience with relational databases like MySQL and PostgreSQL.

• Experience with web development frameworks like Django.

• Relevant certifications or training in data management, data governance,

bioinformatics, or related fields.

• Authorization to work in Portugal is required.

Working plan: The successful candidate will play a crucial role in multiple tasks within the scope of the projects, namely:    

Contributing to the development of (meta)data best practices and guidelines for aquatic biodiversity workflows.

Analyzing and interpreting large datasets, particularly those generated from high-throughput sequencing (HTS) technologies.

Developing and implementing bioinformatics pipelines using programming languages like R, Python, and Shell/Bash.

Contributing to the development and maintenance of bioinformatics infrastructure using tools like git and CI/CD pipelines.

Collaborate effectively with researchers and team members to define project goals and deliver results.

Thrive and deliver results on goals in a fast-paced, dynamic and highly multi-tasking environment.

Demonstrate strong problem-solving skills and a willingness to learn new technologies and adapt to new challenges.

 

Selection Process:

All applications will be screened based on the qualifications outlined above.

Candidates who meet the minimum requirements will be further evaluated based on:

• Professional experience (50%)

• The relevance of academic degree(s) and/or other professional training(s) (20%)

• Motivation letter (30%)

Based on the curricular evaluation, a shortlist of the top candidates will be created.

Shortlisted candidates will be invited for an interview focusing on their motivation for

the role and potentially including a technical discussion or questions. The final rank

will be calculated by the weighted average of the interview (40%) and the original

ranked mark (60%). The interview will focus on the motivation of the candidate and

his/her knowledge of the subject of this call. It may also include a technical

discussion and/or technical questions. The jury will not choose any of the candidates

if they fail to demonstrate that they are a good fit for the position.

Applicable legislation: Portuguese Labour Code, approved by Law 7/2009 of February 12, in its current form.

Workplace: The work will be carried out at the CIBIO-InBIO/BIOPOLIS, in Vairão, Vila do Conde.

 The contract is expected to start on 01/05/2024.

 Monthly remuneration: Level 20 of the Single Salary Table (TRU), approved by Order no. 1553-C/2008 of December 31st, i.e. 1596,51 €.

 

 Jury composition: The Jury will be chaired by Dr. Nuno Fonseca (CIBIO), having as effective members Dr. António Muñoz (CIBIO) and Dr. Filipa Martins (CIBIO).

 Publicity and communication of results: All candidates will be informed by email about the result of their application.
