Offer Description

In plants, invasive DNA elements such as transgenes are regularly poorly transcribed or even fully transcriptionally repressed. The objective of this postdoc project (CDD – 24 month) is to investigate how such invasive DNA elements are recognized by the host and subsequently targeted for silencing. We finally aim at understanding how cells can differentiate “self” from “foreign” DNA. Our research focuses on a particular and genetically inducible silencing phenomenon, referred to as paramutation. Paramutation can be described as an epigenetic process during which the transcriptional state of one locus can be transmitted to another. We will investigate the onset of this epigenetic “infection” process and aim at deciphering the underlying molecular mechanism. For this, we will isolate tissue in which paramutation is most likely established and perform in-depth chromatin profiling. A special focus will be set on three-dimensional chromosome folding, which, as preliminary data suggests, may play a major role in the onset of paramutation.

We will employ a wide range of genomic, molecular biology, microscopy, and bioinformatics tools for this research project. Specifically, using a cell-specific marker line, the tissue in which paramutation is initiated will be roughly dissected and nuclei will be subsequently enriched using fluorescence assisted nuclei sorting. The acquired nuclei will be subject to in-depth profiling, including assessing 3D genome folding using Hi-C and SPRITE and RNA (sRNA, ncRNA, sRNA, and mRNA) quantification, using next-generation sequencing. In collaboration with a research engineer already involved in the project, the postdoc will also generate additional transgenic lines to augment the tool set required to further develop the project. If time allows, the postdoc can also investigate the dynamic nature of a specific 3D folding feature of the Arabidopsis genome in our tissue of interest. This will be performed using a newly developed technique similar to fluorescent in situ hybridization (FISH), which does not only allow the detection of specific loci but also life imaging of them without a laborious hybridization protocol.

We are offering a 24-month postdoc position (CDD) in the newly formed 3D genome organization team under the lead of Stefan Grob at the Institut de Biologie Moléculaire des Plantes (IBMP) in Strasbourg. Eligibility criteria

The required skills include:
Profound knowledge of molecular biology and good understanding of plant chromatin biology/epigenetics.
Previous experience in bioinformatic data analysis and coding is a plus but not required.
Excellent knowledge of English, written and spoken.
Being prepared to fully engage into a project. Critical intellectual participation as well as the readiness to conduct demanding manual experimentation are expected.
