Job Description

DTU Health Tech is seeking one PhD Student for the Cancer System Biology group headed by Associate Professor Elena Papaleo, to work in collaboration with clinicians focusing on childhood cancer and rare diseases at Rigshospitalet. The collaboration further extends to clinical and research groups in Lund, Sweden, and Abzu, as a part of the EU inter-regional cooperation effort ELEGANT North (Exploring Leukemia: Education Genetics and Technology; New Option for Rare diseases Towards Health).
The Cancer System Biology group is part of the Section of Bioinformatics at the department that houses different internationally-diverse research group in an open collaborative atmosphere, and promoting synergy with other research groups at DTU.
The Section has access to Computerome2, a large life-science dedicated supercomputer and co-develops the bioinformatic environment on this platform. The spoken language is English and there is a strong emphasis on internationalization of the research environment.
The PhD student will enroll in the PhD School of Health and Technology at DTU.
Responsibilities and qualifications
A huge amount of data has been rapidly gathered on children with cancers in publicly available repositories and Scandinavian Hospitals. This includes data on germline whole genome sequencing, tumor mutations and gene expression, along with information on many clinical variables. The group has also the possibility to collaborate with cancer cellular biologists to carry out experimental validation of the predictions from bioinformatic analyses using cellular models or in-vitro assays. The student will be offered the possibility to validate the predictions experimentally in one of the projects carried out during the PhD.
We seek for researchers in bioinformatics interested in integrating genomic analyses with structure-based methods to advance our research from the molecular basis of the disease to translational oncology and precision medicine and contribute to shape and design a data warehouse where to share data and results across different countries.
The current recruitment will address, among others, the following areas: 

  • Prioritization of genomics variants of unknown significance
  • Functional annotations of variants 
  • Molecular modeling of the effects of cancer mutations
  • High-throughput mutational scans in silico
  • Data management and maintenance of databases

Candidates will be computational biologists with strong communication and interpersonal skills to work on a daily base with biologists and clinicians. Supervision will be available on the different aspects of the research to facilitate candidates independently driving the research areas.
The position is based at DTU and change of research environment will be planned within the groups involved in ELEGANT North to enhance translational research.
Candidates should be able to exhibit the following personal and professional qualifications:

  • Confortable with UNIX/Linux environment and bash scripting. 
  • Programming in R/Rstudio and python.
  • Familiarity with Bioconductor packages
  • Experience with data management.
  • Experience with molecular modeling and protein structure analyses.
  • Methods to predict protein-protein interactions or changes in protein stability upon mutations.
  • Aptitude to biology and understand complex mechanisms.
  • Strong written and spoken level of English.
  • You enjoy working in a team, teaching to your colleagues and helping them with your knowledge and skills.
  • Flexibility and self-motivation
  • Capable of working efficiently individually and as a member of a team
  • Experience with experimental assays in vitro or in cellular models can be an additional value but not requested for the position.

You must have a two-year master's degree (120 ECTS points) or a similar degree with an academic level equivalent to a two-year master's degree.
Approval and Enrolment 
The scholarship for the PhD degree is subject to academic approval, and the candidate will be enrolled in one of the general degree programmes at DTU. Salary and appointment terms 
The appointment will be based on the collective agreement with the Danish Confederation of Professional Associations. The allowance will be agreed upon with the relevant union. 
The period of employment is 3 years. Starting date is between 15 April 2024 and 1 May 2024 (or accoding to mutual agreement). The position is a full-time position.
