Application for a BSc Fellowship
within the project PHENET

Applications are invited for a BSc Fellowship in the scope of the project entitled "PHENET: Tools and methods for extended plant PHENotyping and EnviroTyping services of European Research Infrastructures”, ref. 101094587, funded by European Research Executive Agency.

Scientific Area: Bioinformatics / Computational Biology / Biological Sciences.

Academic Degree: Candidates with a BSc degree in Bioinformatics, Computational Biology, Agronomy, Geology, Biology, Biochemistry, or similar areas.

Requirements:
- Knowledge of Bioinformatics tools and workflows and/or knowledge of data management;
- Experience with computer programming and system administration (Bash, Python, SQL, etc);
- Proficiency in spoken and written English;
- be enrolled, by the date of the start of the contract, in a Master or in a non-academic degree course, in accordance with the Article 6th of “Regulamento de Bolsas de Investigação da Fundação para a Ciência e a Tecnologia, I.P. from FCT”, law in force.

Will be valued:
-    Knowledge in semantic web technologies and standard vocabularies;
-    Knowledge of data management, curation, sharing and interoperability;
-    Prior experience in plant sciences or soil analysis;
-    Prior software development experience;
-    Background knowledge or experience in the analysis of high-throughput sequencing data and link data.

Work Plan: The plant work is aligned with the project plan “PHENET”. He/she will develop tools to enable data flow from data acquisition to modeling and publication by standardising and integrating interoperable data produced by platforms at the dataset and database levels.
A Soil ontology will be developed based on: Existing ontologies (e.g. Environment Ontology -ENVO) to describe soil composition and texture. They will be extended to enable a full description of the soil health e.g. contaminants and chemical composition. Collaboration with the soil scientific community and projects will be set up. The work plan will also include data annotation using controlled vocabularies and ontologies, as well as the curation and submission of datasets to predefined databases. This part of the work plan will be performed using data sets produced to validate the developed Soil ontology.
In the end the work plant will provide services to enable FAIR data curation, storage and exchange enabling Open Science policy through data sharing, interoperability with modelling and sustainable data publication on existing open repositories.

Working place: The selected candidate will work at ITQB NOVA (Instituto de Tecnologia Química e Biológica), under the scientific guidance of Doctor Inês Chaves, Doctor Daniel Faria and Nelson Saibo.
 
Duration of the Fellowship: 6 months, with the possibility of renewal. The starting date is planned for June 2024, on a full-time basis, according to Fellowship Regulations of Fundação para a Ciência e Tecnologia, I.P.
 
Stipend amount: 990,98 €, according to the table of values of grants awarded directly by the FCT, I.P. in the Country (https://www.fct.pt/wp-content/uploads/2024/02/Tabela-de-Valores-SMM_atu… ) and payment will be made, monthly, through bank transfer.

Selection procedure: The selection method will be through curriculum evaluation and if needed interview of a selected group of candidates. For the candidates selected for interview, the CV will count 50% and the interview/presentation another 50% towards the evaluation grade.
 
Jury: Doctor Inês Chaves, Doctor Nelson Saibo, Doctor Daniel Faria and Doctor Pedro Barros, as effective members; Doctor Célia Miguel, Professor Doctor Jorge Oliveira,as substitute members.
 
Documents for application: Applications must be formalized by email, necessarily, through indication of the reference of the fellowship and including the following documents: the motivation letter with brief description of the current research interests and description of how the candidate’s background suits the project, detailed CV, copy of the degree certificates and names and contacts of two references. If the MSc/BSc degrees have been conferred by a non-Portuguese higher education institution, the selected candidate must obtain the certificates of the degree recognition, issued by the Portuguese Directorate General for Higher Education or by a Portuguese Public Higher Education Institution, until the signature of the contract. Notification of candidates: All the candidates will be informed of the final result by e-mail.

Deadlines and procedures for complaints and appeals: If the result is not favorable, the candidates have a period of 10 working days, after the disclosure of the results, to comment, if desired, in a prior hearing of interested parties, in the terms provided for in the Code of Administrative Procedure.
