The Institute of Medical Bioinformatics and Systems Medicine (IBSM) at the Medical Center – University of Freiburg is looking for the next possible date for a

PhD / PostDoc Medical bioinformatics (m/f/d)

The T-ALERT challenge focuses on the development of a robust in vitro assay or suite of assays to assess the potential risk of T cell transformation in cell therapies, particularly CAR-T and TCR-T therapies. These therapies hold promise in treating various diseases, particularly cancer, but carry inherent risks such as cell transformation and tumorigenicity. Current evaluation methods, including in vivo studies in animals, are limited in their ability to accurately predict these risks. The proposed in vitro assay aims to complement existing molecular and in silico assays to provide a more comprehensive assessment of T cell transformation. By reducing reliance on animal studies, the grant seeks to address ethical concerns and improve the efficiency of evaluating T cell therapies, potentially accelerating their development and reducing costs. To support this endeavor, we are seeking one talented PhD student / PostDoc. The selected candidate will collaborate closely with the Institute for Transfusion Medicine and Gene Therapy in Freiburg.

Your challenges:

  • develop and optimize high-throughput analysis pipelines
  • integrate complex RNAseq, Whole Exome Sequencing and TCR repertoire high-throughput data
  • apply machine learning methods to build a classifier based on mRNA and WES profiles

Your profile:

  • PhD / PostDoc applicants should hold a MSc/PhD in computer science, physics, mathematics or a related discipline
  • strong Knowledge about statistical and machine learning
  • knowledge about gene editing techniques, e.g. CRISP-Cas
  • he/she should have experience in bioinformatics, including next generation sequencing pipelines, data processing, analysis and visualization
  • proficiency with programming languages such as Python, R or C++
  • prior experience in software development, Version control system (e.g. git) and containers (e.g. Docker)
  • experience with Unix/Linux
  • pro-active learning
  • ability to work independently as well as a team-member
  • excellent communication and organizational skills
