Le système de sécrétion de Type V (T5SS) est considéré comme une source premium de facteurs de virulence. Les autotransporteurs (ATs) sont des protéines modulaires portant les informations nécessaires à leur sécrétion par le T5SS. La fonction effectrice des ATs, localisée dans le domaine passager central, est souvent associée à la virulence. Le doctorant mettra en place une fouille de données exhaustive des bases de données génomiques afin d'appréhender la diversité de fonctions des ATs. Une attention particulière sera portée aux SAATs (self-associating autotransporters) qui peuvent s'autoassocier et conduire à la formation d'agrégats. En considérant l'architecture modulaire des ATs, la diversité de séquences peptidiques sera étudiée par clusterisation et analyse phylogénétique. La diversité de ces différents domaines sera replacée en termes de prévalence et de distribution chez les bactéries. Un pipeline d'extraction et d'étude des séquences sera validé puis déployé sur une instance Galaxy. Parallèlement, une base de données mise à jour régulièrement reprendra les résultats d'analyse. Ces travaux permettront d'approfondir nos connaissances dans le domaine de la sécrétion des protéines, i.e. le T5SS.

The Type V secretion system (T5SS) is considered a premium source of virulence factors in bacteria. Autotransporters (ATs) are modular proteins carrying the information necessary for their secretion by the T5SS. The effector function of ATs, located in the central passenger domain, is often associated with virulence with a wide variety of functions, e.g. adhesins, toxins, enzymes. The recruited doctoral student will set up an exhaustive genomic data mining to understand the diversity of functions of ATs by homology research. Particular attention will be paid to SAATs (self-associating autotransporters), which can self-associate and lead to the formation of aggregates. Considering the modular architecture of ATs, the diversity of peptide sequences will be studied by clustering and phylogenetic analysis. The diversity of these different areas will be replaced in terms of prevalence and distribution at the level of bacterial species. Once the sequence extraction and study pipeline is validated, it will be deployed to a Galaxy instance. At the same time, a database containing the results of the analysis will be designed for regular updating. This work will contribute to deepen knowledge in the field of protein secretion, in particular T5SS.
